problems after installing scanner

Hi I just installed a scanner and now some of my appllications + all the icons in the menu are missing. Links to my home directory, mounted floppy, ... don't work anymore. Creating an other user and logging in again as the new user doesn't help. What's going on and how do I get everything back?
