[Desktop Entry] configuration
I am running some apps with KDE using ~/.kde/Autostart/*.desktop files
This apps are able to use KDE tray.
I want them to start without displaying windows.
Is it possible?
If the apps can use the tray themselves, they may also have an option to start with their main window hidden.

These apps are gaim and skype, as far as I know they do not?
Maybe there is some [Desktop Entry] option?
You could try with kstart or ksystraycmd or a combination of both

kstart --iconify gaim minimises window into a button on the task panel, but not the tray
